Check grounds.

mounting it where the air box used to be. the ground is run to the battery.

Get the ground off of the battery and ground it to the frame rail

Isn't there 2 grounds? One goes to the battery and one either goes to the chasis ground ? Are you using the plug and play harness?

yeah. MSD offers a plug and play harness for the coil setup that was on the EFI foxbody's. Requires no splicing into the coil harness. Cost about $17

Are the power and ground wires getting hot too or just the box?
if they are redo the leads
if not make sure your not hooked to the coil backwards
