let the motor warm up a little before driving it, the aluminum block needs a little heat in it before everything is the right shape.
I base that on the opinion of SHM

look up tremic 3650 problems, a 1st to 2nd gear grind and possibly 3rd gear has been reported, due to ford recomending to much tranny fluid.
I want to say the 04 service manual calls for 3.5 quarts of tranny fluid and the 03 service manual calls for 5 quarts.

I went to 3.5 quarts GM syncromesh in my transmission and it shifted alot smoother. I believe I found GM syncromesh recommended on tremic website.

I have that same grind in my 03 GT. I found Pennzoil makes a synchromesh fluid they sell at autozone, and it's only about 7 bucks a quart. I am going to try this fix and see if it works.
Congrats on the Mach, I have worked on a few, and they are sweet cars. A guy that works for me has an 03 black one.

there is a technical service bulliten on 3650 transmissions that covers GTs as well. I will see if i can find a copy of it.

here is a link to all TSB's for 2003/2004 mach 1
at the bottom of the first post you will see 2 links about the transmission
the first link talks about replacing syncros and main shaft, the second link talks about the amount of fluid.

several people say that changing fluid level and type took care of the problem.
