We have a motor out of a 2004 Expedition(4.6). Will the heads and intake on it work on Trey's GT?

Heads most likely will but the intakes for trucks are different.

If we took the heads off the Expedition motor and got a intake from a 99-up Mustang, could he safely run a 100shot on the motor? He is also going to do headers, could someone recommend which would be the best? It is just going to be a bolt on car w/ nitrous.

yeah get the PI intake with the aluminum water passage crossover. 100shot should be safe. I believe anything over 150 is gonna start needing a tune.

100 shot would be the most I would run. Also bbk's are a good header for the price, I would say kooks are about the best probably. I wouldn't fool with headers unless they are longtubes though
